Are you actually sure you lost them. The stacks will just combine into one in the mixer.
This is a client bug. As for why you can't fill up. You must do it at a well(One is located in Elpida). We might have a fix for the graphic glitch.
Another thing to note. In the future if you could use the new bug tracker that would be great! This forums will be disabled in the coming days....

Very good point. We are currently really trying to fix the primary bugs that are stopping us from adding in to items and recipes.

Since you can't build in the world what purpose do you see for those tools? I think further expanding blacksmithing using the new game mechanic.
